All game saves and config settings reset after installing mii data?

I tried to install the mii maker data for use in games that rely on it (miitopia, tomodachi life, etc) and after doing so all of my config settings and game saves were reset to default, and I cannot find where they have gone, or if they were reset?

Operating System: Windows 10
CPU: Ryzen 5 3600
GPU: RX 580
Citra Version (found in title bar): Nightly 1696

How did you install the ‘‘Mii maker data’’?
