After defeating Aquiles he’s supposed to awake primal kyogre, but the cutscene just doesn’t happen, the screen goes black and there’s nothing I can do to keep playing. I have already tried disabling Shader JIT but it happens the same.

Here’s some issues I found with your log that might help.
You are running out of date drivers for your GPU. You need to install the most recent driver for your graphics card from NVIDIA’s website. https://www.nvidia.com/Download/index.aspx
Enabling Accurate Multiplication is recomended in certain games. If you are experiencing graphical glitches, try enabling this option.
Hm, can you upload a save file to like Google Drive then link it here? Right click on the game in Citra then Open Save Data Location and just zip all the files you see there.
I have never used it before but I checked, after you have opened your save, you need to click on the SAV tab then Trainer Info then change the language there then click Save after that export main.
