Nope, should be a base game file.

Try out a portable Citra build to rule out any other common issues:

Go to Download Citra - Citra and select Manual download. Then under Nightly Build, click on your operating system’s icon to the right of the latest build available to download the build.
Extract it (.7z can be extracted using Winrar or 7zip) and put it wherever you wish. Inside the extracted nightly-mingw folder, create a folder called user. This Citra should now store all of its config, save files and such inside of this user folder.
Check to make sure that this user folder is in the same folder that contains citra-qt(.exe)
Now run the citra-qt executable found inside of the mingw folder and run your game. If the same issue remains, upload a log file using this portable build.

Make sure your GM9 is up to date and that you have enough free storage space available on your SD-Card to perform the dump.

First, go to Emulation>Configuration>General and set the Region option back to auto-select. You don’t have any reason to change this, so don’t.

Then go to Emulation>Configuration>System and set the CPU Clock Speed slider back to 100%. As the warning underneath this option clearly states, messing with this can cause freezing, like what you’re experiencing. So, please don’t mess with this slider unless you know what you’re doing.

Pokemon x works fine but pokemon y doesn’t allow me to enter route 3 from inside the forest

Disable your cheats, then restart the emulation (important, otherwise they remain active). Now try your game again.
