I was recently playing ultra moon and decided to battle my friend in festival plaza. So we connected to a server but when we tried battling I would get sent back to festival plaza. After a while I also noticed my ultra sun account(different app which was closed) was also there, even when i was not connected to a server. I have not been able to find any solution.

This sounds like it is latency related. I’m afraid there isn’t much you can do about that. 3DS titles tend to be very sensitive to latency as they’re expecting the 3DS’ to be in close proximity of one another. So either your, your friend’s or both of yours latency is too high to remain connected.
If that isn’t it, make sure that the both of you are using the base game, so no mods or randomization edits of any kind and that you are both on the same game update version.
