Large FPS drop when watching visions in Sheikah Stones in Ocarina of Time 3D

Issue:
usually get 30 FPS everywhere. When I’m in a Sheikah Stone and visions appears, my FPS drops hard to 2. Same problem this dude had: LOZ Ocarina of time fps drops to 2 fps when using sheikah stone after lifting the curse of the deku tree

Go to Emulation>Configuration>Graphics>Advanced Tab and enable Hardware Shaders, Shader JIT and the Disk Shader Cache.
Furthermore go to Emulation>Configuration>System and put the CPU Clock Speed back to 100%.

Same problem, no fix. Could it be my copy of the game? Multiple times (1 time every 40 minutes, more or less) the game freezes, and I always need to load the last save state.

Your log file does mention that at least some of your save states were created on a different Citra version that the one you are currently on.
Save States break across different Citra versions, which is why in-game saves are still the recommended way of saving your progress.
Try reaching the same point that you’re getting stuck on, without relying on any Save States whatsoever. Only use your in-game save file.

Go to Emulation>Configuration>System and turn the CPU Clock Speed down to 50% (Note, this may cause instabilities). I want to know if that speeds things up.

Just did some tests with CPU Clock Speed and the craziest thing happens:

50% no difference, 1-3 fps.
30% same thing.
20% runs at 4 fps.
10% runs at 11fps.
5% runs at 30fps.

So it runs normally only at 5%. Crazy, right? Is this because the visions are FMVs?

I cannot say anything for sure, but if underclocking helps performance to that amount, then that is indeed highly likely. I’m afraid you’ll have to put up with it for these visions. I just hope that underclocking that much won’t cause constant freezing; keep in mind that you should turn that back to 100% as soon as you get through the vision to prevent the before-mentioned freezing.
