When the built-in keyboard is called more than once in a single emulation (such as naming something, and then trying to name something else as well, or editing a war cry after naming something), the game will freeze. Sometimes, this also happens with the Mii Selector, but that seems very rare (it’s only happened twice from what I can recall, once today and once yesterday). This seems to always happen, even when save stating and loading the state, however restarting emulation will allow the keyboard to appear one more time.

UPDATE: Seems like uploading Miis into the game using the built-in QR code scanner allows the keyboard to appear a few more times per emulation (from once to three times if i recall). However the issue still stands that there’s still something wrong with the keyboard, either on my side or in Citra itself. But this does raise the question of why the keyboard and the Mii Selector only open up three times in a row before a freeze…
Have you perhaps dumped your 3DS files using ThreeSD?
No. I don’t own a 3DS… I recieved the system files from somewhere.
