Pokemon Omega Ruby was running smoothly before but now its running at half speed at best

Issue:
So I downloaded a torrent of omega ruby last night, used bit torrent to convert it to .3ds, and it ran perfectly fine. I was able to play for a few hours with no issues, I even closed and re opened the app a couple of times in that time frame and it still behaved as I hoped it would. I then tried to play next morning, and it says i needed an update, which I downloaded. But doing so disallowed me from even running the app, so i uninstalled and reinstalled/downloaded everything to start from scratch. I used the exact same process, but now citra (both canary and nightly) wont run past 50% speed anywhere, even with different graphics configurations,
