Yesterday evening I had a problem uninstalling Citra: uninstalling it (with maintenance tool), the application has deleted all the folders in my desk, with no possibility of recovery: how should I behave?

In order for us to provide better support, we need to see the log generated by Citra. This guide will walk you through how you can obtain the log file: How to Upload the Log File.
Unfortunately, this is now outside of the scope of Citra and I would suggest you consult a data recovery forum for assistance. It should also be said that in the future you should be mindful of what you are doing before moving around system files as to prevent this issue.
