Issue:
It’s my save for Monster Hunter 4 Ultimate. I played it a bunch, played pokemon moon (loaded from a different drive if that matters) then when I went back to MH4U, the save is gone. Still have my pokemon save (called “main”), but in the MH4U one it’s just a 1 KB system file.

If that’s all the info you have, I can’t tell you why it’s gone.
Also, what exactly do you mean by this:
The game is stored in a drive different from monster hunter is. I didn’t think the log file would help so I didn’t attach one
Did you move the sdmc
folder location in the settings at all? Or maybe messed around with portable builds?
I don’t think I did anything like that, no. Could installing a CIA file somehow cause saves to get deleted?
Hmmm, only in very rare cases. For example, if the wrong data is installed to a game, that specific game might now consider available save data as “corrupted”. Most games would just give you a message about the corrupted save data, and leave the user to figure it out themselves. Some games are very proactive on that front though, and immediately delete the “corrupted” save data upon launch. Though, they usually tell you that they’re doing this when you launch your game.
Like I said though, this is very rare.
