I transferred my save data from my 3ds to the emulator and it started complaining about not being able to find the latest update data. In an attempt to fix this, I updated smash on my 3ds, transferred the save data, extra data, and even a fresh dump of the game itself to their respective locations, and I’m still getting the error.

The log is just empty???
In order for us to provide better support, we need to see the log generated by Citra. This guide will walk you through how you can obtain the log file: How to Upload the Log File.
There should be a .cia file to update the game, and that should be run on citra after being dumped from the 3ds. If you don’t want to update the game, it should still work if you say No at that screen AFAIK, albeit without balance patches.
In GodMode9, search in
0004000e (this is where updates are stored) in SYSNAND SD and dump the update as a standard CIA file. Install it to Citra’s emulated SD NAND with File -> Install CIA.
