What does "Regenerate" mean?

Issue:
What does the “Regenerate” function do and why does it give me this warning message ? I haven’t chosen yes yet since I’m scared that everything will break.

It’s used to uniquely identify your Citra emulator from others. This is relevant to multiplayer as having the same Console ID will cause problems.
Only official builds downloaded from the website are supported here.

Will it erase all my save data on all of my games ?

Nope. No save data will be deleted.
